Short-read cfDNA shotgun sequencing for pathogen detection: finding the needle in the haystack

Speaker Bio:

Emmy Wesdorp is a postdoctoral bioinformatician and translational researcher based in the Netherlands, working at the intersection of molecular diagnostics, infectious disease, and pediatric oncology. She is affiliated with the Princess Máxima Center and collaborates with the University Medical Center Utrecht (UMCU), where her research focuses on developing non‑ and minimally invasive liquid biopsy approaches for pediatric oncology and pathogen detection.

Her most recent PhD, conducted at UMCU under the supervision of Prof. Jeroen de Ridder, “Detection of Pathogens through Liquid Biopsy Shotgun Sequencing”, explored how sequencing cell‑free DNA (cfDNA) from blood and other body fluids can identify bacteria and fungi in challenging clinical scenarios, such as immunocompromised children or cases of foal neonatal sepsis. In her work, she applied both standard KAPA and Claret SRSLY library preparations, aiming to detect the extremely sparse microbial signal, the metaphorical “needle in the haystack”.
